Is the 3 vs. 2 cutoff ("ranked" clans vs. non-ranked) based on the listed ranking in the clan page listing, or their order in the list as shown in the "top clans" listing? (I think the former is recalculated hourly, the latter in "real time".)

Its based on whether the clan is getting any bonus or not. So yes, it is partly determined by ranking (there are random bonuses as well I think).

Ok, let's forgo the random bonuses for simplicity. Let me propose something here and you tell me if I'm right.
Hypothetical: The clan info page for Clan X says "rank: 8, bonus 10%". But they've somehow plummeted to 50'th since the hourly re-rankings. Are they still getting a bonus? I suspect they are, until the next hour rolls around and they get re-ranked, based on my experience in bonus-getting clans.
Now, if they in fact are getting a bonus still, even though they're now really 50'th in real time, do people fighting them and winning still get the 3 points?
Based on what you've said, I think "yes".

yes. Their bonus does not go away until the hour, so they are still worth 3 poins.
