OK, do you get 3 points for defeating a char in a clan:
1) In the top 5
2) In the top 10
3) with any kind of bonus (even those ranked 20)
I'm getting conflicting answers from folks and the rules are not clear. They talk about only the top 5 getting a bonus, yet even clans ranked 20 get a bonus.
From FAQs-If you beat another Clan Character in a battle, your Clan gets 2 points and his Clan loses 1 point. (3 points and -2 points when you beat a Character whose Clan is receiving a rank-based bonus.) Draws or stalemates result in no clan points.

Actually logan that is from Help not FAQS but you are correct.
The top 5 thing that was confusing you miteke was from a long time ago in cb1 when only the top 5 clans got any bonus but that has since changed to being a % of the total number of clans.
So short answer you get 3 points from any clan member in a clan that is getting any bonus (even if it is only a 0.1% bonus)

Help- Participating Characters in the top 5 Clans get a (separate) bonus to fight awards, up to 15 % for the #1 Clan. Rankings are recalculated every hour; only points earned in the past 24h count towards the ranking.
Doesn't the Help section need updating?
