Not finding it in Help. So just asking. If I retrained my Cone of cold into FB or MM, would their level be higher or lower than what the level CoC was at?

In accordance with Jonathan's announcement - 2% lower. (well, 2% less XPs to spend, which is almost the same thing)
All attributes train receive the same level for XP spent. The only thing that will cause them to be lower in your scenario is the penalty applied to untraining. Use my calculator that Shade is hosting on cbstuff.nl to figure out what your exact level will be. From there, the wiki gives information on how to find the effect from the level.
