Yep, you have to expect to lose the little excess. It uses all the nw capable until the weapon cannot be upgraded anymore.

MoD X cost more per point than MH X so that is the huge difference your seeing with that change.

I do believe this is the result of a fix I applied. Previously, we were applying the NW blindly, which resulted in weapons of the same stats with varying NW levels. The current method is far better, and the little loss of a few k is hardly worth worrying about.
