If I were to delete my highest MPR character, when can I expect my BA regeneration to go back to 10/20min?
Yes, if you retire your largest character your BA regen will go back to 10. It is always based on your largest character.

will it be instantaneous or will i have to wait for system maintenance?
It should be more or less instantaneous. The only time it needs to wait for cache flush is when you fight with a character and it goes over to the next ba regen that way. Or you don't fight and the top player pushes you back into the next ba regen.
