I thought a junctioned item did not carry over the disadvantages, but I noticed the spellcasting familiar with a junctioned Mage Shield was no longer doing any damage. How are these items supposed to stack?

The mageshield has always worked that way. The inate ability of the MgS to negate DD spells and EO/ED spells are not "disadvantages" per se.
